The configure addon scenery menu item not popping up the window was simply because I had it pointing to a test file for the tests and basically never got around to set it back to the real filename so the function was ignored since it found no file.
Regarding the unchecking of add-ons that should remain active; there was a typo in the code that could mean some add-on packages were set as disabled. That should work properly in all cases now.
However, I could not find a way to disable addons other than those containing airports, such as aircraft or AI traffic.
Since I have likely missed something or some type of configuration that affects the outcome, I wondered if you could send me a couple of text files from your IF index?
If so, could you first check that auto-scenery is disabled, and with all addons enabled redo the scenery and navs index build before going to explorer zipping up the files (send to zip) and attach to an email send to the contact address on the site or make available from drop box if you have it:
These two files mainly are required for me to check:
"C:\ProgramData\Ideal Flight Professional\Index\ApAddon.idx"
"C:\ProgramData\Ideal Flight Professional\Index\Scenery.idx"
and if it exists:
"C:\ProgramData\Ideal Flight Professional\Index\DAddon.idx"
That way I can have a look at how things are set up in your system in particular.
