For the other: You can check in: 'C:\Users\<you>\AppData\Roaming\Lockheed Martin\Prepar3D v5' and 'C:\ProgramData\Lockheed Martin\Prepar3D v5' for add-ons.cfg, in those there may be entries you can delete (have a backup first). That would remove them from the configuration.
Every time you install or update Ideal Flight from the IF setup app it will backup all the main configuration files in P3D (even though IF does nothing to them).
Add-ons can either put an XML in '\Documents\Prepar3D v5 Add-ons' which P3D will discover and will see where the add-on is installed, or the add-on can instruct P3D with a command line switch where its files are located.
