No amount of re-installing IF can fix problems of any kind at all. Only thing that can do is reset to default settings. You can always try default settings by making a new profile. If it completes the index process with no errors then no need to repeat that.
That message you describe is to do with building flights, seems more like you are saying it cannot complete a flight build. But I'm not certain. Also not sure which version you are using.
I wonder if you have an AV or Internet security browser blacklist or similar that stops the build completing because it cannot save plans.
I would check that and get the AV system to ignore the folders where IF makes htm files (the briefing). Which is mentioned on the download page instructions. If you think this is a possibility, please try and exclude the folders:
C:\ProgramData\Ideal Flight Professional
C:\Users\you\Documents\Prepar3D v4 Files
to allow htm files to be copied there, some internet security software might treat htm files created as suspicious.
