At the moment there is no restriction as to which program is launched, please go ahead and use IF to launch P3D. Eventually IF will be able to neatly install for FSX and P3D versions alike.
Although I am uncertain, I expect the way things will work is that you can install for FSX or P3D, but not both at once - a small license fee will be required. You'll be able to use on both but will require uninstall/reinstall between FSX/P3D. Although there will be no restriction to the way you set up P3D to mimic FSX operating.
